This is what fixed it for me.

First remove "blacklist pcspkr" from /etc/modprobe.d/blacklist.conf and then run "gconf-editor" in a terminal and set
/desktop/gnome/peripherals/keyboard/bell_mode...

Thanks the thread about adding the pulseaudio module-loopback worked for me.

Not sure if it can do all that you need it to but avidemux is pretty good and it is free. You can install it with the ubuntu software center.
